My wife and I would like to visit Germany this (or next) Fall, and
would like some help with our planning. We are thinking of
spending 14-18 days there, and would like to include a cruise on
the Mosel river.
What 'must see' places and things should we include to get the
most out of this short visit? We have been told not to miss Berlin
and Munich, although they are at opposite ends, geographically.
Starting or ending the cruise in France or Holland is a consideration.
Thank you in advance for any advice.

Extended cruises all (or most) of the way along the Mosel on
cabin-ships are usually part of a package organised by tour-operators
(with the usual caveats).
Day trips.......
The KD company runs scheduled services along the Mosel from Koblenz to
Cochem and back which will give you a taste of river-crusing along the
Mosel.

Other than that, some smaller companies do day trips on other parts of
the river.
For instance: -
http://www.mosel-personenschifffahrt.de/index_gb.html
will show you a great part of the river.
This company does trips as well (German language only)

To assist in giving you more helpful and specific answers about Berlin
- what is exactly is it in Berlin that you've been told not to miss?

now moved to Berlin/nach Berlin umgezogen

I can tell you what I've visited during occasional rail (or
exceptionally car) tours while I was living in Darmstadt and I invited
my parents or some friends to come up during my free time (I tended to
have 10 free days out of 25).
I've been several times to Munich also for work. It is a pleasant city,
but the monuments are not special, there are lot of interesting museums,
including the world famous Deutsches Museum (science and technology).
Also the surrounding lakeland (reachable by S-Bahn) is pleasant. If you
feel like, a visit to the concentration camp of Dachau is also an
experience.

Good cycle routes along much of the Rhine too FWIW. You're allowed to
take the bike on the boat too.

It has - but there's still a few bits of Wall left - one in
Niederkirchner Strasse near Checkpoint Charlie by the"Topography of
Terror" site where the Gestapo, SS and SD headquarters were situated.
There's also a section of Wall left in Bernauer Strasse plus a
re-constructed section showing the Border Wall, Hinterland Wall and
the death-strip/light-strip between them. Opposite is the Berlin Wall
Documentation Centre with pictures, filmstrips etc (admission free -
closed Mondays).

There's been some re-organisation on Museumsinsel/Museum Island.
The Altes Museum (the earliest one - built 1830) has the Egyptian and
Greek collection - including the famous Nefertiti. The statue of her
head has been moved there from Charlottenburg.
