Analyzing music to determine its harmonic structure in chord symbols
is not easy. Often,
some notes of the chord are missing or hidden in the melody line.
Don’t expect all the notes of the chord to be staring at you in the
left hand, neatly arranged, as they are certainly not in most music.

I have been analyzing some preludes from WTC. My method has been to
contract all harmonic tones, or almost all, to the beat. What I mean
is that all notes that occur off beat are moved to the start of the
beat and then extended the length of the beat.
In several cases there is an ambiguity but Bach seems to use certain
melodic figures that have a very definite harmonic meaning. I tend to
spot these and use them to help determine the harmony. In some cases
it is ambiguous such as a scalar pattern where any one of the notes
could be inharmonic.
What I have noticed is that, at least at the start of the preludes and
on the repeats that the harmony seems be straight forward although
many times there is an exceptional use of chromaticism which can be
quite confusing at times.
The question is, does Bach "compose out" harmonic progressions or does
he take linear ideas and compose the harmony around them? Of course he
probably doesn't do either but what did he start with? Obviously it's
most likely a combination but I want to know what "fundamentally" is
going on.

How does one go about naming scales with respect to quality?
Take any scale and try to recast it in terms of some quality(major,
minor, dominant, etc...)
Take C chromatic:
C C# D D# E F F# G G # A A# B
if we write it as
C Db D D# E F Gb G G# A Bb B
then it expresses a dominant quality.
In major we might have
C Db D D# E F F# G Ab A Bb B
But is there any definite methodology?
The real issues seem to show up in minor/dim qualities.
C Db D Eb E F F# G Ab A Bb B
or
C Db D Eb Fb F F# G Ab A Bb B
or
C Db D Eb Fb F Gb G Ab Bbb Bb B
etc...
