I guess I should start exploring the alternative. I can easily put the
flash drive in another laptop which has autoplay turned on (despite the
advice of most) and then type in the password and then copy the unencrypted
files over to another flash drive.

But, if I want the files to remain encrypted while on the flash drive, what
is the alternative? Should I use Truecrypt freeware on the flash drive (do
they even have a portable truecrypt?) Or gpg?

What is the freeware that is recommended to install on a flash drive as a
portable application for encryption of partitions?
