I wonder how TAR will handle pitstop checkin/checkout if a team is more than
12 hours behind. Can the racers that are lagging skip the 'mandatory' 12
hour rest period and use the time to catch up or...

I've always assumed the "mandatory" is mandatory. The show may have to deal
with some external rule about contestants, so they have to put in a rest every
number of days. Or if not about the contestants, then the camera crew's
contract puts in such a mandatory stop.

If they just keep racing, it leaves the show liable to complaints or lawsuits.
Because tired players are likely to make mistakes.

I see no point in Phil calling it a "mandatory rest stop" if it wasn't
mandatory.

The mandatory part of the 12-hour rest period is that it has to be *at
least* 12 hours. We've seen 24- and 36-hour rest periods before. I assume
that, anytime a team gets a day or more behind, they just do a longer rest
period. Teams that checked in early get a 36-hour rest period, teams that
checked in a day later only get a 12-hour rest period. And everyone leaves
for the next leg on the same day.
