One thing more- retransform. Pick up 5-6 single clones (Blue clnes on X-Gal/IPTG) culture individually and isolate plasmid from each culture. Compare restriction and select the best one. It is really depressing when you donot get the desired results. If the plasmid is good sometime you loose sites that are involved in restriction followed by ligation, others remain unaffected. It also happens if the plasmid is isolated using phenol chloroform extraction using old preparation of phenol ( gets oxidized with time and makes restriction sites resistant to cut).
